This sentence implies that Les Mis relocated to Imperial in the late 1990s, then ran during the 2000s, but the subsequent sentence says it closed in 2003. Sorry for the confusion. Les Miz went to the Imperial, transferring from the Broadway Theatre, during the latter part of the year 1990 (not the latter part of the 1990s decade). It stayed at the Imperial for thirteen years afterward. I've clarified this now.

This is actually two ideas. As a result of the 9/11 attacks, theatrical sales went down and Les Miz was forced to close. At the time of the closure, Les Miz was Broadway's second longest-running show. I have clarified this too.
